Why Does Sensor Size Matter?

Of course I know that large sensors perform better in low light and produce less noise, but why is this the case?

Imagine you have a 16MP full frame sensor and a 16MP camera phone sensor, both with an equivalent focal length lens and both pointing at the same scene. Each lens will direct the exact same light waves with the exact same intensity to each "pixel" on the sensor. It doesn't matter that pixels on the full frame sensor are physically bigger because they're receiving the exact same amount of light.

So why is it full frame cameras take much better low light photos than the pitch blackness that every phone camera produces?
