Since the sensors are mounted on different positions on a smartphone, they all see a slightly different pic.
Since parallactic distortion depends on distance you can't just move one image x pixels left or right to compensate.

They simply aren't as sensitive as even an APS-C or full frame sensor.
Sure, you can crank up ISO to retard levels and use noise reduction later, but that still looks like shit.
3. manual adjustability
That's the one thing they could fix with a simple firmware update.
They could allow you to change focus, aperture, shutter speed etc. yourself.
(although most phones are fixed aperture)
4. you often can't use multiple exposures
Whenever something moves you will get different pictures that don't realy match up.
