If the rule had been invented in the 35mm era, they might have taken diffraction into account. I'm just proposing a plausible explanation as to why the Sunny 16 rule doesn't take diffraction into account.
And even so, if f/16 gives you diffraction, what's stopping you from opening up a couple of stops, and using slower film or faster shutter speeds to compensate? You can still use the rule, just take away as many stops from the other parts of the triangle as you add to your aperture.
