This needs to be done (if you got your camera professionally converted they should have done this - if they didn't you need a damn refund) in order for AF to work. Autofocus is *very* possible with infrared, my photos are all done using AF.
If you're just using a filter, the best option is to manually focus without the filter on and then carefully screw the filter in place. A tiny bump of the camera might be OK depending on if you're wide open or not.
