it got bad during the 3D era. Mainly because they always write themselves into a corner.
Armageddon was about the destruction of the universe.
But MK9, Raiden goes back in time to the events of MK1, making the 3D era and even the arcade era fucking pointless. But literally nothing happens in the HD era because fucking Liu Kang just resets time as well.
So we are in a totally different universe in the next game. Though, I kinda have a feeling that Liu Kang will be aware of what he did and will realise that he can never achieve his "perfect world".
