That's not how it works. Tony didn't own the rights, he leased broadcast rights from the band. The band still owns it and can lease it to whoever they want.
It didn't sound different to me but I was paying more attention to the crowd than the music.

There are at least two recordings of the song. The original, and the Guitar Hero version as the master tape was unavailable at the time. Living Colour are also in the process of redoing their old songs, likely an ownership issue thing as many artists are doing it after Taylor Swift showed the loophole to get full rights to your songs back, so there probably will be a third.

The Taylor thing is about owning her own masters (which she did not), so instead of fighting to get those master recordings back she just recorded new versions.
This has happened a bunch in the past. Nothing changes with the ownership of the songs: They remain the same. IE: The members of Living Color get their songwriter/performer credits, etc.
If Living Color are re-recording songs it's just to have their own masters that's all.
