Vince's character wanted a good looking, smiling, family friendly face of his company as champion. When Austin won it, Vince tried to instruct him and mentor him on how to properly dress and act and represent the company, but Austin told him to kiss his ass, he wasn't changing for anyone. This brought out the "Mr. McMahon" side of Vince, who started surrounding himself with wrestlers either loyal to him, or that he paid off to get the title off Austin and give him the corporate champion he wanted
When all this kept failing, he did throw his hands up and fire Austin, but Shane re-hired him, though this was actually an elaborate plot to ensure that Rock would win the title like Vince wanted to happen. After he got what he wanted Vince fired Austin again, but Austin had backdoored an iron clad contract during the time Shane hired him
