The whole point was that the super saiyan transformations were established as no longer being the go-to move to beat the big bad as they had been the previous two arcs with SSJ and SSJ2 respectively. The inability for SSJ3 Goku or Gotenks to defeat the antagonist paved the way for alternative measures to be introduced that would make for a more interesting and creative story other than "golden-haired power-up to beat baddie". Mainly, it was the fusion between Goku and Vegeta but also the ultimate conclusion to Z being orchestrated through a spirit bomb collected by the energy from the people, only with the goading of an unlikely ally in Satan.
