Because Bret thought he would be WCW's Hulkamania. Instead, they made him a referee/jobber and gave Goldberg the Hulkamania push. Meanwhile, HBK was breaking records with Stone Cold & Mike Tyson.

Bret got the short end of the deal. So even if it was a work, it got worked into a shoot. And Goldberg being the one putting Bret on the shelf, was just icing on the cake.

Given the climate in both companies and the nature of the competition between them worked shoot that turned into a shoot honestly seems the most likely.
