Shawn Michaels back injury was over exaggerated, he did hurt his back, but he could have easily worked throughout the Attitude Era with it.
Shawn knew he was going to be pushed down the card after Austin won the belt and he wanted to do more drugs so he claimed he was too hurt to work. Vince didn't want him going to WCW and he was also tired of dealing with Shawn's drug problems, so he kept him on payroll the whole time.
He was supposed to return in 2001 to help HHH beat Taker and end the streak, which is why Triple H won that 3 Stages of Hell match against Austin despite Austin main eventing Mania a few months later and the build to Taker and HHH was so rushed, but Shawn was so fucked up by drugs Vince fired him finally since WCW was dead anyway.
