That's why people were booing - it's a long buildup to this, and it was like hitting the release value on all the frustration in the crowd.
But if you want specifics about how this entire thing should have been booked, it all goes back to the heel turn:

You only needed three people on board to get it done. And it would have drawn hella dimes; I don't give a shit what the smarks think. People would been kissing HHH feet if it played out like that.
Instead we just got some little 'tournament' because John needs a final match, right? And it's against the fearsome Gunther, who lost to Jey and 'retired' the geriatric Goldberg who was such a legend that his goodbye speech got cut off after 15 seconds. So now it's Cena vs Gunther, A guy who has no story or history with Cena, other than we won the little tournament. Riveting.
So you're left with a crowd that is just paying to see Cena win.
