Heenan was just playing the Heenan character. During his WWF heel run, he always insisted Hogan was the real villain, a man who couldn't be trusted. Much of his (in character) hatred for the fans arose because they were "dumb humanoids" who couldn't comprehend the truth.

I think it was on a What Happened When Podcast where Tony Schiavone stated that Heenan had no idea Hogan was going to be the 3rd man. As a heel announcer Heenan had always shat on Hogan so it still worked. In retrospect it makes it even better that Heenan wss finally right.
