They’re certainly allies with how things are at the current moment - Aure helping write legal code, Torok leading Blitz Squadron with the Mercantors, and the MSDF providing shelter/base of operations for the Triumvirate on Amagi.
That being said, they are only allies with each other. The Triumvirate is still their own faction, and debating on how “deep” they want to entrench themselves with the Mylar Star Alliance. Aure is all-in with staying, driven both by her axe to grind against the Tof and what she sees as a chance to turn the Alliance into what she and others couldn’t do with the Republic (a polity that can swiftly, decisively and effectively deal with external threats). Kosa isn’t indifferent to helping (even allowing her Clones to help train MSDF soldiers), but strongly desires Jedi autonomy and a hard line that both factions can’t cross when influencing each other. Larid cares more about the future of the Jedi and keeping things on the down low (going so far as to request Torok to ditch his Jedi Interceptor for a MSDF Swallow).
Their deadlock is only going to be broken based on whether or not you can find a planet that is not only beyond the Empire’s reach, but safe enough to allow the Jedi Order to rebuild and train their Younglings with as few changes to the old ways as possible.
Maybe they’ve entertained thoughts about the faults of the Order (Larid especially with how the Shadows failed to sniff out Palps among other things). Right now, they’re still operating within the “standard deviation” for Jedi, and are otherwise carrying on in their duties as if hadn’t happened (i.e., a coping mechanism). This isn’t necessarily their fault as their current environment allows them to apply their skills and training to the fullest of their ability. But in essence, they’re too busy being Consulars, Guardians and Sentinels to turn their thoughts inward for prolonged periods of time and allow themselves to fully process what happened beyond that first meeting when they declared the formation of the Triumvirate.
