The Emperor and Malcador was for example, supremely powerful, that they were not affected by proximity to the sisters of silence (who admittedly might not be actively trying to flare their powers around them). Nulls like psykers can control and direct their powers, which is why Gulliman has a team of both. They are able to intelligently apply their powers in a directed, non conflicting manner.
In the same book Plague Wars, they thought the little girl saint was a psyker so they bound her in hexagrammic chains and kept a sister of silence next to her. The Emperors power coursing through her was so strong she just melted the chains and even was able to force push the sister of silence away, something that would be impossible by any other low level psyker.

The warp is probably still there, it's just that when the warp is so incredibly calm, it's uncanny to humans and horrific to psykers and daemons. It's just unnatural. A little bit like how humans are terrified of the dark, because they are raise in an environment of light.
It's a bit like how there's always the electric field all around us even in space, one of the fundamental fields, but unless there's movement and energy, we can say there is an absence of electricity.
