Whatever wins, certainly things will play out different than they do in the game. Additionally, Blair will be up to her own adventures on either route. She won't be tagging along with Byleth. There's a unique story and characters planned for either route that we go on, with an overarching theme for both.
I don't want to go into too much detail or give away anything, but if you have any questions on how this may affect the progression of the quest, let me know.
