Warner Brothers just changes shit up because they don't care about the comics. The writers and directors (and even executive producers) all want their genius to be recognized, hence changing as much as they can, so that they can claim "I made that and that's why i'm worth $50million."
Warner Brothers and all its subsidiaries are incredibly fucked up, because doing this shit is how they're able to move up in the company. This is why the presidents of Cartoon Networks fire and cancel so much shit, because it makes more space for what THEY want to make. This is why previous shows like Justice League Unlimited and Teen Titans were canceled, because these shows were actually WB Animation's. Same reason for DC Nation. All got great ratings, but they came up with excuses to cancel them. See also the firing of all creator shows in the mid-00s (Flapjack, etc) when a new pres was brought in. See also the cancellations right now.
This happens within all WB's subsidiaries.

The reason most animated series aren't faithful is for brevity, constantly changing writers, their storylines, and characters changing teams.
Movies however, it's almost always because of executives/directors/writers are assholes, but that's just Hollywood life.
Also, cartoons sometimes get comic creators involved.
