There has to be multiple licenses, otherwise companies like Mezco would be able to do comic book designs instead of doing their own thing.
They have to pay royalties to the artists/designers/etc for the specific designs and that requires something different than just making a generic Spider-Man or Wolverine, and that requires different agreements, because there's different monetary costs.
Pic is something you should read and it isn't even the full thing, nevermind all the areas that were deleted because statesecretsorwhateverthefucktheylabelit. There is a whole other document full of shit that explains who/what/howmuch/when a toy company has to follow that isn't going to be publicly posted.
With Kaiyodo, they undoubtedly have something waaaaaay more specific and likely have to reup it after one release or year, than Hasbro trying to make it a catchall license for as long as possible.
