There's the line in the first movie "my duty is to the Mask of Shadows" which some think meant that the mask was a symbol of power that influenced Makuta's mind, and he only begins to "see clear" after it's taken off and he fuses with Takanuva. Faber even said on his blog that Makuta at his core believed he was doing the right thing, just with bad methods, which was also mentioned in Lego's internal documents from '03 (see pic).
It's just that over the years they changed Makuta's character and powers so much that in the end certain things about him didn't make sense anymore.
