I'd suggest against doing just by colour, and also not going too specific doing type AND colour. (it would be very hard to keep oversight of what you have and to find pieces of same colour in a bin)
IF you have some pieces in very rare colours? I'd suggest keeping those together. Easier to remember and to build something coherent out of it using it.
