Because it's military shit, it should be normal for armor to wear away its top coating where shit is constantly being worn away. It's very common to see the undercoating on armored vehicles, so why not power armor?
If you want to have a special color underneath, Krylon sells paints called Fusion that are all but impossible to remove and you can use it as primer. So that will show underneath the parts that rub off.
