I made a huge pile, then started subdividing it in basic ways - plates, bricks, slope parts, others - and kept going until I had categories small enough that I could look through them easily. It ended up kind of chaotic and dependent on the size of drawers I'm using, for instance I've got separate places for the 45-degree slopes, 1x2, 2x2, 1x2inverted and so on, but all my 1x4 and 2x4 parts are mixed in one huge flat tray.
Looking through bricklink categories might help with organization too.
