It's because a lot of the toys went into production before the designs were totally finalized. Look at how the Jakks Pacific Ghidorah has a thumb on top of his wing, as well as the whiskers/tendrils on the back of the heads. These didn't make it to the final film design but the toys were done before that. I think the same happened with Mothra, where the toys were already under production until the decision to give her white fur was finalized.
