Supposedly they were meant to be animated and have a bigger role before the script was finalized. Otherwise I doubt they would have gone through the trouble of modeling them so meticulously for a few second cameo.
The fire drones in Vakama's workshop from the 2nd film also reused the Bohrok body models with nondescript Matoran heads.
