In my headcanon, Megatronus is the proto-Prime but he is driven mad from the never-ending and constantly escalating war with the Quintessons, while Prima is his successor and the first Prime proper.
Also, the Matrix is just Megatronus' black box and was tweaked by him to store power and knowledge instead of only battle data during the war with the Quintessons, in case he had to be succeeded by someone else. There's also a fail-safe mechanism that ejects the matrix and renders it incompatible with its previous bearer if it were to become evil.
All of this is because to me it only makes sense for Megatronus to have all of those weird supernatural powers and for the Quintessons to be that advanced at their peak.
I'm definitely getting the Flame Toys Fallen because the geewun cartoon implies that cybertronians didn't transform until the civil war.
