Smearing on a thin layer of filler first may help, since the thumbprint is likely about as much valleys as it is peaks relative to the original level of the surface. A pretty thin and runny filler is likely the best since we don't need anything to stay on the peaks but we want to be sure it flows into the valleys. If you have a primer that isn't in a spray can you could probably just use that for the job.
