They have the highest quality build and paintjob, come with nice little stands, can clip to your belt and have better moulded details, including the interior of the balls and raised parts on things like the great ball that are just painted on the Tomy ones. They're also more accurate to the size ingame.
The Moncolle balls are OK, they're probably closer to what most people expect the size of a Pokeball to be, the weight gimmick is nice and they're useful for storing any Moncolles you don't have anywhere to put. They're just no where near as good as the Bandai ones.
If you're talking about the American Tomy ones, then they're just utter shit compared to either.
