A few things to consider.
GSC wants a profitable prospect. While I love Captain Falcon as much as the next guy, I also think that Captain Falcon (from a business perspective) is easy to pass over. Sadly the F-Zero franchise is not relevant at the moment and Smash Bros has lost its OOMPF until it reappears on Switch.
Fire Emblem has gained a ton of momentum and Fire Emblem Heroes has made considerable profits for Nintendo and Intelligent Systems. The recent addition of Vanguard Ike brought the game back up to a top grossing app.
Ike is the most popular male character in the franchise. Even Marth lost to Ike in the last big poll in Japan.
I submit to you that we have a realistic chance to open up better merchandising for Fire Emblem that doesn't involve more waifu baiting.
