With both Megatron and Prime they were pretty clearly trying to show how reasonable and just ideals can pretty easily become corrupted by not having enough limits on the means your willing to take or compromise to to achieve those goals.
They just leaned way /way/ too hard on that concept of moral grey-ness to the point where it’s started to become dissonant and ridiculous.
TLDR: They went, “what if [Bad-guy] at first started out wanting something kind of good?” “And what if Good guy started doing somewhat bad things to try and achieve good?” But then overplayed those themes way too hard, to the point it almost felt like they were portraying [Bad-guy] as good and [Good-guy] as bad.
