I doubt they were burgundy originally, as they are like this on pretty much all Tomcats, all have been replaced at least once, and I doubt everyone only had access to burgundy fabric. But hydraulic fluid is sometimes dyed blue or violet. The dye is probably so intense that a little leakage during maintenance will stain it, and that probably gets accumulated through the years. No idea what hydraulics are in the cockpit though, the canopy actuator is towards the rear and it's pneumatic. Maybe it comes from the ejection seat?
