I can't blame the story team much, since they were ready to get back to the present time and plan out the Voya Nui arc until Lego ordered another Metru Nui year. But it's just so nonsensical and comes off as Bionicle trying to milk the "heroes struggling with their DARK SIDE" trope that was all the rage in the early/mid 2000s.
I love the 2005 sets (in fact I rank it above 2004), and I'm still nostalgic about that period, but the plot falls apart even upon a brief analysis.
