She explains to Kobra Khan not wanting to betray him as "We go way back"... to which she's shown a magical recording of Skeletor admitting he sacrificed the Evil Warriors as pawns in a chess plot. That motivates her to betray him to King Hiss and she was set up as planning to release Hordak against his wishes when the show was cancelled.
The implication is that she remained in love with him for the 15+ year time skip while that whole time he didn't.
