It's still a matter of luck as to whether or not the hood will fit together properly, but something you can do to help is trim down the tabs on the side windows. I have no idea how that even works but it it helps the hood go a little more flush.
Also, as another anon said, there's basically no way to avoid the arm panels being slightly stressed by the too-large tabs since it's packed in vehicle mode, but it's not a terribly big issue.
