Lucas did decide they weren't canon, but the way TCW was made you really need to watch it anyways; since it introduces Ventress, Grievous, the ARC Troopers, and we see Anakin being knighted.
TCW Also used Genndy's art style mixed with Thunderbirds, the big book of Star Wars broads has Shaak Ti fighting the Magnaguards from Genndy Wars, EA Battlefront 2 uses Dooku's lines from training Grievous, and in the final arc of TCW they reference that Shaak Ti was send to protect Palpatine.
