Because 4 limbs for a vertebrate is tied to reality, there is a plethora of reference for designing muscle groups underneath the cgi skin that actually looks real and won't be a pain in the ass to design. It is cheaper and far faster to create a 4 limbed dragon versus six because you don't have to spend hours figuring out how best to make the anatomy look like it actually works. Add to this, it is cheaper and faster to animate 4 limbed dragons since you have less limbs and digits, to deal with.
at the end of the day Hollywood putting out bigger budget eye candy spectacles with extremely tight deadlines will cut corners wherever they can.
