In the game, Charizard's head and Pikachu's heads are roughly the same size. But since the 2" figures are not to scale, Charizards head is tiny tiny tiny and Pikcahu's head it so much bigger. Look at the two figures pictured above. Pikachu's hat would never fit on Charizard's head, and vice versa. A peg and socket system would never work well either.
Even if they did magnets, which toy companies typically avoid if possible do to increased cost and safety testing crap, the same issues are present.

Now there's the issue of scaling brought in as well. And crystalizing everybody IS an issue too. They can't just modify existing tooling for Moncolle figures and have hats made for them, since the mons themselves need a specifically sculpted diamond texture.
