Partly it is a bit of cultural memory because prior to the American occupation following WWII, the Japanese were much more lax on homosexuality and gender roles. Part of this is also just because stuff like games and manga are made by artists (duh). And artists are always more permissive/progressive than the general public. I mean, Japan also has a massive and thriving market for child p__ manga. You can't go diddling kiddies in Japan, any more than you can be flamboyantly gay.
