First off, it took them awhile to come to terms with the autobots in the first movie
In the second movie they were mostly on board
But the third one illustrated that simply being an autobot wasn't defaulting to "safe transformer"
By the time the fourth movie had rolled around, the government had been rounding up various transformers and killing them, and now
the fifth movie deals with unaffiliated transformers arriving. You must also remember, Optimus is gone. He was their key diplomat. Crosshairs and Drift would just as well squish a fleshy as not, it's only bumblebee that really cares for them, and he can't exactly effectively communicate.
The military doesn't pick sides. It does it's job. They might be more likely to spare a life of an autobot, but their job is still to bring them in.
Not to mention, the return of lennox means it's been YEARS since he was last seen. We don't know what's happened.
Oh, and megatron and his minions ARE actively waging war on the humans.
And let's not forget that a cybertronian WMD was nearly set off in the last movie.
