1. The continuity and reboot can all be tied into one coherent continuity via one simple trope... Time Travel!
2. The Time stopping gun of Hot Rod is established that the Autobots have time travel capability or at least a science behind it understood, what they need to do is make it so that Prime and co. take a trip to the past when Earth was about to form via the Ark ship on the moon. There the plan will be to use the space bridge pylons to open a way to send Unicron out of the Earth's core as it's forming and transfer it into deep space, saving the Earth. It will also change the events of the past movies, and maybe even make it so that the Autobots and Decepticons never make it to Earth.
3. While Cade Yeager and Sam Witwicky in present day earth are leading an assault on Megatron's forces to buy Optimus and co time to complete their mission. basic story, with the finale of the movie ending with earth saved, and the ark falling back thru time and crashing on Earth in the new reboot time line shown at the end of the movie with a new rebooted Optimus Prime and his new form, thereby creating a new timeline that can reboot the franchise while bringing along the Bayformer verse fans as well.
That is how they should proceed. Don't discount what's happened, embrace it, finish it, and move the old universe into the new one using the time travel trope. It can be done, and should be done that way to maximize fan building and is more inclusive then just a clean break. Who's with me?
