The toy designers basically always had final say in what the figure looked like, because the whole operation was for selling toys to begin with. This was ESPECIALLY true for the Armada/Energon/Galaxy Force lines immediately before the movies, where they used the exact same 3D models to animate the characters in the show, AND create the physical toys.
For the movies, not only did the character designers not involve the toy designers in the process at all, but designs for the characters would change on the fly, with little or no notice. A lot of the movie toys were designed in less than six months, which is ludicrous speed for designing an entire toy line.
I think it's hugely telling that the toys for characters that didn't change design between the first movie and ROTF were better by orders of magnitude. That leader Optimus Prime especially, unf.
