The complex personality comes from Vector Sigma. There was lore discrepency between the Quintnessons building all Transformers and Primus being a god, but it was easily handwaved as being just how the Transformers saw Primus, and how powerful he was.
When Sparks were added to the canon in Beast Wars, it kind of became a wrinkle. Do the Dinobots, Technobots, and Trypticon have souls? Can you grow a soul? If so, what does that mean for regular machines? How do Quints factor into it?
Japanese continuity went more and more into having proper gods, which is how things go now. Why are there "females" and random organic elements? Because at least one of the gods was interested in organics. In IDW its unclear since they never provided an explanation on anything that came before Rung, but for sure the afterlife exists and it turns out its the same afterlife for human souls and Cybertronian Sparks.
How does that all relate back to bodies? Its an easy handwave to say that soul dictates body unless alterations are made or they have an unnatural birth. That way you don't have to reexplain everything when you decide to add something. There's girls and beast modes because there's a god of girls, a god of beast modes, and a god who's really into organics so he's on the side of both.
