Each collection is originally meant to be sold to retailers in cases with 10 Pokeballs per case; the larger sets, such as Collection 1 and 2 do not contain duplicates, whereas the smaller ones, such as Mewtwo and I Choose You Pikachu! do.

There are currently several Remix sets being made, which contain Pokeballs from the first two sets (Special 1 and 2) mixed in with regular Pokeballs (Pokeball, Great Ball, etc). To my knowledge, the only Pokeball out of production and/or not being distributed with other sets is the GS Ball. If you're going the completionist route, buy Special 1 and 2 and Super; you can buy the other missing ones (Mewtwo, Pikachu and Beast Ball) on ebay for $10-$20 each. Also, if you buy Special 2, note that the GS Ball does NOT open.
As for paint, I don't know if the paint has changed as I completed my set without purchasing the Mewtwo set (I just bought the Mewtwo Ball alone).
