Makes more sense than shoving him in the middle or very top, since you need a lot of space for batteries, motors, and other shit which would be better connected when placed center.
Only reason tanks get their crew placed in the middle is because everything that moves happening around them and basically moves only backward and forward. A robot can't afford to have heavyass engines, batteries, and/or fuel stuck on the limbs, because they'd be so much more heavy to move, especially if you armor them. Center of gravity is important when you're standing upright.
So a pilot going on the back is akin to how motorcycles work, with the operator ontop (aka, its back), and all the engine/workings underneath of him.
More realistic mecha, like those found in Ghost in the Shell and Gasaraki, have similar cockpit placement. Weirdly, the bipedal mecha in Shirow's manga, appleseed and GitS, has the pilot on the front instead of the back, complete with their arms sticking out, albeit armored.
