When mata nui died matoro was carrying the mask of life, and sacrificed himself to preserve mata nui, but in the minute mata nui was dead, makuta spilled his essence into mata nui.
The entire battle for power was makuta faking a resistance so tahu wouldn't think it was a setup. When the ignika (toa of the mask of light.) went into the core it awakened the mata nui robot with makuta as the soul. The turaga call the toa nuva to the metru nui colliseum and the mask of shadow appears and makuta tells them the plan.
After makuta fires off the mask of life into space with what little essence mata nui still had in it. It lands on the desert planet.
