My ideal setup would be to have a few shallow drawers under some shelves, like in glasses stores. I do not like having figures that low, so I might as well dedicate all that space for storage.
For now I have accessories I know I almost never use in their boxes if there is a neat space for them. Most figures I own (Snailshell and Chitocerium) have storage space in their stands, the rest in simple tackle boxes you can stack.
