American Civil War took place around 150 years ago, the country itself is barely 250 years old, while Unova's is 3000 at least and the Unovan Civil War being 2500 years before BW.
The architecture of the Abyssal Ruins, Dragon Spiral Tower, the Relic Castle, etc is a bit removed from irl NY/America. Unova certainly takes aspects from America, but it doesn't have to be a 1:1 take on it, and also... you honestly think the Confederate States will ever be represented in any Nintendo game? That's likely the main reason why Unova's history is placed so far back to begin with, removing any "unfortunate" comparisons.
Considering the Native American theme of Braviary, yeah, I'd think something like that (Meso-American would also be pretty based) would be less problematic than Americans and their shitty war. Only reason to even have a "Legends Unova" is to touch on Unova's vast history/lore, otherwise there's really no point.
