The Pokemon Go Plus exists - a $30 piece of hardware that allows you to catch Pokemon and spin Pokestops while your game is minimized.
Gym system has been completely revamped. Post will become a novel if I explained all the changes; just look up the current gym system online.
Weather system to increase spawns, CP, and IVs of specific Pokemon.
Raid system exists, allowing you to team up with many players to take down (and capture) large boss Pokemon (with guaranteed good IVs), including legendaries.
Quests exist, letting you obtain simple tasks from Pokestops. Completing them gets you rewards.
Lots of little features added such as being able to level a Pokemon to 40 legitimately, daily streak rewards, and battle parties that let you fight gyms with a preset team so you don't have to constantly reconfigure your party.
Tons of new items (such as evolution items, rare candies, TMs, and Star Pieces) and cosmetics (which surprisingly don't suck).
Game is far more stable than it was when it was first released (even if that isn't saying much).
Cheaters are a lot less common.
Events are far more common; rarely do we go even a few days without an event active.
So yes, the game has gotten much better, especially for low levels and newcomers. Don't let the naysayers on /vp/ tell you otherwise. Most of them are bitter level 35-40s that burned themselves out yet can't get over their addiction.
