The Gym has sets designed to look like you're walking through a storybook. It's a three-act story with three sets, and your goal is to get onto the next "chapter" and see that set.
First act: you're in your hometown, a friendly farming village, when everyone around you has suddenly become hopeless and mean. You're tasked with finding which of the villagers (Gym Trainers) is a spy for the villain. You can battle everyone, but you can only advance by defeating the spy. The spy isn't a person, but someone pretending to be a Mareep on a farm.
Second set: travel through a scary forest on the way to the villain's lair. Use stealth to the evil minion trainers, or just defeat them. The best paths to take will have clues; when you come to a fork in the road, a(n Azu)marill's tail will stick out from a bush on the right side.
Third act: you've entered the villain's castle and reached the throne room. A kindly old man appears and thanks you for saving him, then asks you to leave the castle with him. If you refuse, he'll take off his disguise and reveal himself to be the villain (Gym Leader.) Since he couldn't trick you, he's going to beat you.
Defeating the villain means that you have stopped his evil reign, and hope and happiness will fill everyone's hearts again.
