When you're ready to move them over to a gen 6 game, you'll have to trade them from the ROM to your retail copy, then move that through the poketransporter and pokebank.
If you practice for a while you'll eventually get the hang of how to pass them as legal, so don't get frustrated if your first couple don't clear the checker. It's also a good habit to double-check on ability and move compatibility before trying to transfer mons.
