For instance, Ash's Froakie joined him after he earned its trust, and the Froakie willingly put itself in the Pokeball. Hence, it's willing to fight by Ash's side because it wants to, and not because it got brainwashed by a ball. The game doesn't have Pokemon join you like that since it would mess with the whole "gotta catch em all" gimmick, but it's been made clear several times that Pokemon stay with people because they want to, and not because they're forced to due to being "tamed" by the Pokeball. Even in the game, if you're a lousy enough trainer to get your Pokemon knocked out all the time, they'll start refusing to do what you say because they don't like you. Pokemon clearly do what they do based on their own decisions.
