You collect the first 8 badges, and challenge the League. Then you collect the badges of the neighboring countries to earn the right to fight the round 2 League. This unlocks the battle frontier. In this version of the battle frontier is an online lobby. Where players can gather and challenge each other, or be placed in a tournament like the Pokemon World Tournament in B2/W2.
The Evil Team's story should encompass both Kanto and Johto.
gen 2 megas are introduced, and the new megas focus on Gen2 Pokemon, because some of them need some serious love.
